This happens with the Gameboy Advance Pokemon games in the RGR if you use the Play Game link with Medanfen as the emulator; save sates should still work though (F2 to save and F4 to load).

If you use the Play Game link for the VBA emulator, you'll be able to save in-game without having to use savestates. The benefit of the Mednafen emulator is being able to play in full-screen mode (with Alt & Enter keys) whereas VBA doesn't support fullscreen with the plugin.
