I'd have to say the fight between the real pokemon & the clones in the first movie. Especially the parts between Misty's Psyduck & the clone Psyduck. I found it to be funny.

The ending of Pokemon 2000: The Power of One. The main theme from Pokemon 2000 is one of the most poignant songs of any movie ever, and it has a prominent role in the plot, particularly in the end, which to this day brings tears to my eyes when I think of it. I want to cover the theme sometime, once I get all our music equipment set up. Pokemon 2000 to this day remains one of my favorite movies, and has my favorite main theme of any movie ever.

A scene from Pokémon The Movie 2000 where Lugia's song was being played by Melody.

I remember when I first heard this when I was younger I burst into tears cause of how beautiful the song sounded, and what was happening during the scene. I felt so overjoyed when I saw all the Pokémon swimming and flying together in harmony.
