Here's my idea so far. It's not complete, since I plan on making more possible roles. But what I have already is balanced enough that you could run a game of mafia using these roles, if you have enough people. Please let me know what you think, and what could be improved.
Giovanni (core): Godfather. Has six Pokemon. During night rounds, his vote faints two Pokemon. During day rounds, vote faints one Pokemon.
Team Rocket Grunt (core): Mafia, has four Pokemon. During night rounds, the vote faints one Pokemon. Same during day rounds.
Red (core): Sheriff. Has six Pokemon, town sided. Can uncover 1 identity or number of pokemon of a trainer per round, but not their allegiance, unless it’s the tree.
Blue (core): The turncoat. Has six Pokemon, town/mafia sided.
Pokemon Trainer (core): The bystander. Has four Pokemon, town sided
Sudowoodo: The tree. Cannot die, and may block a trainer’s vote once per round. If targeted, identity is revealed and it becomes vulnerable the next round. Cannot faint during night round unless mafia vote is unanimous. Has no Pokemon. Town sided.
Trevenant: The haunted tree. Cannot die, and may block a trainer’s vote once per round. If targeted, identity is revealed and it becomes vulnerable the next round. Cannot faint during night round unless mafia vote is unanimous. Has no Pokemon. Mafia sided.
Ditto: This person is able to fill the shoes of any core town/mafia sided trainer upon them losing all their Pokemon, with them having the same number of Pokemon as that person. If targeted, identity is revealed, unless it has already taken the place of a trainer, in which case the normal rules apply. Also, cannot faint during day or night round unless votes that count are unanimous during those times, until it has taken the place of a trainer. After it takes the place of a trainer, its goals and abilities are the same as the trainer and its Pokemon may faint, it may be eliminated if all Pokemon faint, etc. AKA it fully takes the place of the trainer, being subject to the same strengths/weaknesses the trainer had. Dittos cannot be brought back by Nurse Joy(s), though. Goal is to survive long enough to fill someone’s role, then to fulfill that person’s role.
Wes: The thief. Has two Pokemon, can steal one Pokemon during day round and one during night round, but cannot steal from the same trainer again until 3 day rounds and 3 night rounds have passed. His theft takes precedence over battles, and his goal is to survive until the end of the game. Not mafia or town sided, and cannot have more than 6 Pokemon (AKA cannot steal when he has 6). Since he goes first, his “steal” will not count for rounds for which he has 6 Pokemon.
Kurt: The ball maker. Can gift one Pokemon (as if they are not part of his party) during a day round to a trainer of choice (optional), but not self. Has three Pokemon. Goal is to support town.
Nurse Joy: The nurse. Can heal all of a trainer’s Pokemon once per game, not including self. Also can save a trainer from “death”, but can only restore two of that trainer’s Pokemon. Has three Pokemon. May be mafia or town sided, but doesn’t know the identities of each at first. When trainer loses all of his/her Pokemon, identity is revealed to Nurse Joy via PM. Goal is to use power to support team. Cannot use power after all Pokemon faint, or to restore self. town/mafia sided.
Dojo Master: The Dojo Master. Neutral sided, has 3 Pokemon. Gives one Pokemon to whomever defeats him.
PC: A team’s extra Pokemon are stored here. If a person lost Pokemon during a round and were not eliminated, they may withdraw Pokemon from the box. This is done via PMs, and it's first come first served. Town shares a box, and mafia shares a box. Neutral have no box.
Day rounds: People’s votes determine who loses Pokemon. A vote for someone means they lose a Pokemon. Votes from trees or Dittos do not count.
Night rounds: Mafia vote to faint peoples' Pokemon. A vote for someone means they lose a Pokemon, two in the Godfather's case. Mafia may vote against each other. Special mafia roles are not included.
If any votes during a round result in “overkill” (a trainer loses more pokemon than he/she has), then the extra votes do not count. Special rules may be enacted; however, that reward overkill with additional Pokemon.
Revives: If this rule is used in the game, then 1 revive will be allowed per person. Each revive brings back a fainted Pokemon. If the person fails to use their revive before all their Pokemon faint, they may give their revive to someone else, or discard it. Mafia masters should note that this may give mafia an edge, since they know each other’s identities.
At the beginning of the game, Giovanni and the Rocket Grunts have their identities revealed to each other. However, whether or not there are other roles on their side will have to be figured out.
When a tree is revealed publicly, its allegiance is not revealed.
