Having, trouble beating Mega Man X2 the greatest X game ever, well X3 ranks up there as one of the greatest X games as well. In my guide, I will also be offering a difficulty analysis using a scale 1-10 to rate the stages and mavericks. 
My difficulty scale:
1-2 easy 
3 slightly difficult 
4-5 moderate difficulty 
6-7 difficult 
8-10 very difficult 

I also have a recommended boss order in this game. However, my order is just a suggestion. If a maverick is giving your trouble then just find another one till you find the order that works for you. 

My recommended boss order:
Flame Stage
Morph Moth
Wire Sponge
Magnet Centipede
Crystal Snail
Overdrive Ostrich
Wheel Gator 
Bubble Crab 

Intro Stage (difficulty 2/10)
The game starts off with X riding a motorcycle with lasers firing at him. The lasers kill the, ever so called, green biker dude. The motorcycle will crash into a cannon enemy. A charged shot will take out the rest of the cannon enemy. The wall enemies just try to block you take them out with a charged shot. Then take out the two screw driver like enemies, they go down with a charged shot. Jump and if you want take out the copter enemies, you will then land on a platform. The platform is being used to make the copter enemies so shoot the parts as they are being assembled. Next, let the grabber grab you, to pull you over the spikes. You will then head up a wall that is being closed in on you. If you are not quick you will be crushed to death. Quickly dash up the wall to avoid being crushed and head down to the gate. This stage's boss is just a giant maverick. All you need to do is fire charged buster shots to the head. The boss only takes 4 charged shots to kill. Difficulty Analysis- This stage was not really a big problem. The only real danger here is the walls closing in on you. The giant maverick is not even a threat.  

Flame Stag Stage (difficulty 5/10)
Head to the right and you will notice a drill enemy trying to drill in the wall. The obvious thing will be to let it drill into the weak part of the wall. But, hold on jump on its back and ride it to the very top. Jump to the left and get a sub tank. If you collect energy pellets with your health bar full they will start to fill up sub tanks. So be sure to pick up every energy pellet you can. Then jump back down and let the drill enemy drill the weak point. When the drill enemy hits the weak point in the wall it will destroy itself. Collect a few energy pellets, and then fire a charged shot to take out the two wall enemies. For the  next part you will need to do a mad dash up the wall, because lava is going to flood the pathway. If you notice there is a room with a wall enemy guarding a heart tank. Quickly, shoot the wall enemy, get the heart tank, and do a mad dash upwards to escape the lave flow. You, will then see a room with pillars sticking up out of the lava. What, you want to do is jump onto the next pillar because the pillars will sink into the lava. The next area has another drill enemy just let it open the pathway for you. Jump onto more pillars like you just then did to get to the other side of the room. Now you will need to head up, but you will see pipes omitting fumes. The fumes cannot hurt you until the lizard enemy lights them with its fire tail. Take out the lizard enemies with a charged shot and proceed to the gate. Flame Stage (difficulty 3/10) okay the boss for this stage is Flame Stag. The best way to beat him is charge up and clime the wall. He will jump but he will usually miss you and fire and repeat. Flame Stag is only dangerous when he catches you to slam you into the ceiling. He is also dangerous when he shoots fire that scrolls up the wall. But, if you can lock  him into a pattern he goes down quickly. His weakness for those that want to know is the Bubble Splash. The weapon you get for winning this battle is the Speed Burner. Difficulty Analysis okay this stage is moderate in terms of difficulty. The main thing to worry about in this stage is the lava. Touching the lava will do over 50% of damage, so be sure not to fall into it. Flame Stag, himself can be a problem only if he catches you. However, he is easy to lock into a pattern so he really is not too bad. 

Morph Moth Stage (difficulty 6/10)
Welcome to a robot junkyard and robot factor, because that is what this stage is. The first enemy you see is a robot hanging from a pole. Just charge up your buster and hit the hang robot in the head. If you leave the head it will spit fire on you. The next enemy is a disc enemy that throws disc at you. Now, if you have the leg upgrade as well as the Crystal weapon. You can free the disc enemy and do a dash jump and climb upwards; the reward is a heart tank. Next just head right. If you have the S. Wheel fire it and let it make a path downward. Head downward to the Light Capsule. Dr. Light gives you the G. Attack. It should be noted you can only use the G. Attack when you are at full health. jump up and you will notice the factory generator will cause you to jump higher. Also before heading up the ladder you will need to take out the hangman robots again. After climbing the ladder take out the disk enemies. You can either climb the ladders or just do a dash jump on the side of the platforms. The next area has two hangman robots again, but here you will meet a new enemy. The new enemy is a wheel enemy if you do not defeat it, the wheel enemy will reform. Next an alien robot will jump into a robot and take control of it. Shoot the robot when it comes up to force the alien robot to jump out. Once, the alien robot jump out shoot it with charged shots to win. Head to the right and take out the hangman weapon then just climb down the long ladder. For the next room just take out the alien like robots and the wheel enemies and proceed. The next room has a bunch of alien like enemies in it. If an alien enemy lands on you it will change your directions. Just quickly dash to get it off you. Next you will see the alien enemy hide in a robot again, just deal with it like you did before. Now onto the gate leading to Morph Moth. Morph Moth (difficulty 4/10) Morph Moth has two phases The first phase will have him hanging in a cocoon. In his cocoon he will cause a stream of junk to rotate around him. This is hard to dodge the only way is to dash over him and repeat. To win you will need to hit him with the Speed Burner. His next phase is true form he emerges as a moth. While he is a moth he will try to fire a laser at you. What, you want to do is hit him with The Speed Burner. He will go down eventually and the weapon you win is the Slick Shot. Difficulty Analysis this stage has its problems. The main problem is just enemy placement. You can easily get hit in this stage. Morph Moth is not so bad. The main problem is his rotating junk and laser beams. 

Cut Scene
 The three X hunters admit that X is very powerful. The decide to intervene and challenge X. Plus they reveal their plan. The are going to try to rebuild Zero, but X has his control chip. If X can beat them they give him Zero Parts. I recommend manipulating these guys to appear in Wire Sponge's stage. The X hunter gate is easy to find. To get them go to a stage you visited and press escape to get the X hunters to the stage you want 

X hunter Agile (difficulty 8/10)
Agile is one of  the harder ones to beat. Agile dashes across the room quickly. He jumps and he has a powerful sword attack. His weakness is Magnet Mine if you have it. This fight will require skill and lots of dodging to beat. Agile is very fast. If you beat Agile you will get a Zero Part 

X Hunter Serges (difficulty 8/10)
Serges can also be a pain. He is on a platform that has a barrier up. He also can drop mines along the way. Use a charged shot to clear the mines. Serges will jump up a lot and fire beams at you. The two weapons that work well are Sonic Slicer or Speed Burner. Either one will do damage. Just be prepared to dodge to beat this guy. If you win you get a Zero part 

X Hunger Violen (difficulty 5/10)
Okay this guy is not so bad compared to the other two. He shoots his machine gun at you a lot so beware of that. But the bigger problem he presents is he will sling his mace ball around the entire room. I find it best to stand in a corner because his Mace Ball goes there the least. He is weak to the Bubble Splash, but you have to get close to him to hit him with it. So, it is best to fire charged shots at him with the buster. If you win you get a Zero part. 

Wire Sponge Stage (difficulty 3/10)
Now for an interesting gimmick. This stage is a weather themed. In the first room head up to the left and get a heart tank. The first enemy you will meet is a frog. If the weather is heat the die during the heat. You will see a big crystal, that crystal controls the weather. If you hit it with the speed burner it turns hot. If you hit it with the Crystal weapon it will either rain or turn foggy. Head to the right and cannons will pop up from the ground, all they want to do is shoot a laser at you. However, if you jump on the 4th one you can use it as a platform and do a dash jump to go up. I recommend going up, take up the frog enemy, jump and you will see a sub tank. Just pick up the sub tank. Then head down and get on the platforms moving up and down to avoid the spiked floor. You, will then be taken to an elevator jump down from the elevator and head right. The secret room is a X hunter door. Defeat the X hunter if one is around, then kill yourself off and repeat. This is the best way to get the X hunters to this stage. Then you can take the elevator and ride up to the next room. The next area has copter enemies that will drop two types of enemies down. One of the enemies they drop down is a thorn plant. The second enemy is another copter enemy that if it lands on you, lightening will then hit you. Next, avoid the laser cannons coming up and jump across the death spikes. Now, you will be taken to a room that just has screwdriver enemies in it, just shoot them to go to the gate. Wire Sponge (difficulty 2/10) okay Wire Sponge is pretty easy. He just throws plants at you and will try to launch his chains into the wall at you. His worst attack is he will cause lightening to hit you. Just blast him with charged shots. If you really want to take him out quickly he is weak to Sonic Slicer. The weapon won from this fight is the Strike Chain Difficulty Analysis okay this stage is not too bad. The only problem here is the death spikes and lightening enemies. Wire Sponge is easy he only weapon is strike chains and his lightening attack. The thing is even his lightening attack is easy to dodge so it is almost not a factor. 

Magnet Centipede Stage (difficulty 7/10)
Now for a stage that has a lot going on in it.  The first enemy you see is a shield weapon just shoot it with a charged blast. The next  room has yellow circles floating around, do not touch them. If you hit a yellow circle alarms will drop from the ceiling and fire bullets at you. The last alarm can be used for a trick. If you set it off just get it off the screen and it will reset itself. What you want to do is have the dash boots, and the super charger weapon. Charge the Speed Burner up and get on the alarm's side head up to get the heart tank. After, that you will see moving squires do not get crushed by these as it is instant death. However, the pink blocks can be taken out. Just continue to dodge the moving blocks and shoot the pink ones to proceed. Now to get the sub tank you can get it two ways. The first way is to and easy way is to do it this way. After the last blocks come falling down slowly head right. Charge up the Speed Burner jump on the falling block and jump while using the Speed Burner. Dash up to get the sub tank. The harder way is to just use the speed burner and leg upgrade. The stage's mini boss is a sword. The weak point is the purple handle, so dodge the sword's attacks and blast the handle. The next room just fall down the shaft. Once you get to the bottom avoid the scanners and quickly head toward the gate. Then you can climb up the wall. Now for another boss, if you avoided the scanners then this guy is not a problem. Use the Speed Burner to take him out. Note, if you got scanned by the scanners it makes the boss tougher and he gains more power. So do not get caught by the scanners. Next, just shoot the alarms and dash across the pits to Centipede's gate. Magnet Centipede (difficulty 8/10) okay this guy can be a pain to fight without his weakness. If you do not have his weakness he will throw his tail at you, throw magnets at you and drain your energy. Hit him with the Slick Shot and it breaks his tail. Now all he can do is disappear and throw magnet mines at you. Still this is a long fight and since he can disappear this fight is difficult. The weapon you win from this battle is the Magnet Mine  Difficulty Analysis yeah this stage can be a problem. The main thing is all the traps. It is so easy to set off an alarm, get crushed by the falling blocks, and get hit with a scanner. Centipede himself is a pain, he can drain your energy, hit you with his tail, throw Magnet Mines at you, disappear. 

Crystal Snail Stage (difficulty 4/10)

The first room has slipper slopes and lots of Bubble Bats in it. Jump across the pit to get the mechanical rider. Use the mechanical rider to go down the pit you jumped and hang a left. You will need to have the Strike Chain ready. Charge up the mechanical rider and dash with it. Then use the Strike Chain to pull yourself to the platform to get the heart tank. Jump on the rocket platform to rocket back to were you were. Head up and continue. Go back and get the mechanical rider and head to the right. It should be noted that if the falling crystal slops pushes you against the wall it is instant death. Head downward and you will notice a crystal blocking the way. Jump out of the mechanical rider, leap across the pit and let the falling crystal fall to break the blocked crystal. Now, you can proceed with the mechanical rider. If you need to go to the X hunter gate its easy to get too. Smash the two squires and dash to the left in the mechanical rider. Break some more blocks and use the cylinder platforms to go upwards to the gate. If you do not need to go to the X hunter gate continue to the right. Smash more squire blocks and head up to face the mini boss in this stage. The mini boss is enclosed in a crystal and he will fire flying enemies that shoot beams at you. Two ways to beat the mini boss. The easiest way is to use the S. Wheel it really takes this guy out quickly. I want to think Sonic Slicer will too but I am not sure on that. The second way is to use charged shots. Either way, he goes down quickly. After that fall down the slope and climb the wall to avoid the falling crystal block. After that go down the shaft and jump into the left room. Take out the crystal enemies and you will see a Light Capsule. Dr. Light will give you the helmet upgrade. The helmet upgrade will send a scanner and if it finds a secret area it goes to it. Head back up the shaft take out more crystal enemies and Bubble Bats. The next area you want the crystal block to fall and climb the ladder to avoid getting crushed. Now you can head to the boss gate. Crystal Snail (difficulty 2/10) Crystal Snail is really not a problem. His main attacks is to fire Crystals which trap you if they hit you. If you get caught just quickly dash. His second attack is just to slow everything down to barely moving including you. His weakness is the Magnet Mind. Hit him with a Mine then place one on the wall for extra damage. The Magnet minds cause him to leave his shell and hit the wall, its quite funny to watch actually. The weapon you get is Crystal Hunter. Difficulty Analysis this stage's main problems are the spike traps and falling crystal blocks. This stage had a lot of death traps in it. But if you are careful it is not too bad. Crystal Snail himself just really has two attacks and they are not threatening. 

Overdrive Ostrich stage (difficulty 4/10)
Okay this stage takes place in the desert. The first thing you need to do is shoot the ramp and then the wheel enemy. Next shoot the scorpion enemy and if you need an X hunter gate use the s. Wheel to break the blocks in the wall. Next just head down a series of ladders while taking out the wheel enemies. Just hope onto the motorcycle. Press fire while on the motorcycle and the cycle will shoot bullets. I find it best to shoot let the cycle crash into the sand machine. Proceed right shoot down the ramps, jump across the pit, climb up and shoot those ramps. Now go back to were the sand machine was. You will find a new cycle, get it dash up the ramps to the next area. If you are good you will get the cycle over the spikes to grab the heart tank. You will die but you will start back were the first cycle was. After, going through all that again. You will notice blocks that can be broken use the S. Wheel to break them to get the leg upgrade from Dr. Light. Now X can dash upwards and do a super dash. Head downwards take out more scorpion like enemies and enter the gate. Jump on the Rocket and X will fire at it automatically next is Overdrive Ostrich. Overdrive Ostrich (difficulty 2/10) This guy really is easy. He will either jump and fire slicers at you, or he will try to run you over. The best weapon to him with is Hunter Crystal it really takes him out easy. The weapon you get is Sonic Slicer. Difficulty Analysis this stage is faced paced the only problem is the spikes and motorcycle rides. It is so easy to get going and not pay attention thus crashing into a pit. Overdrive Ostrich really is not a problem at all. His two attacks are slicers and running you over. Do not try to outrun him he just goes in the background and you will run for miles. 

Wheel Gator Stage (difficulty 4/10)
This stage takes place in a tank believe or not. The first enemy you will meet is a cannon on wheels that will fire bullets at you. Take it out with a charged shot. Head down then right, and you will see a gap in the ceiling. Use the dash boots to get up there, or keep trying to jump till you can move up into the gap. Dr Light, will give you the super charger, which allows you to fire to charged shots at one, as well as charge special weapons. Head down, and take out more of the cannon enemies. That really is the patter for the first few rooms of this stage. After a few rooms of the cannon enemies you will be taken down a room with the mechanical rider. Jump into the mechanical rider and break through the blockade. Continue down and use the mechanical rider to take out enemies in their mechanical riders. Then climb the ladder and you will see a heart tank, but the problem is the death spikes. Getting, the heart tank is hard to pull off. What you want to do is charge up the Speed Burner weapon and streak across to get it. However, be sure to avoid the death spikes. Head right, then go up an elevator and avoid the disc enemies as well as the spikes. The next elevator just takes across a room with birds, just shoot the birds down. Then you will ride another elevator again avoiding the disc enemies and spikes.  If you need the X hunter gate just go past the gap onto the left. If you do not need the X hunter gate then get off in the left gap. After the left gap climb up to be on top of the tank. If you need to refill your sub tanks there is a little trick here. Do a dash jump and land all the way to the end of the tank. Go up into what looks like a horn and get energy pellets. You will notice before then there are platforms producing birds. Shoot the platforms most of the time they drop energy pellets. Go back to the left or right to reset them and repeat. After all that, head back to the left drop downward and take out the big cannon enemy with a double charged shot or Magnet Mine. Now its onto Wheel Gator. Wheel Gator (difficulty 7/10) Wheel Gator is a pain to fight. The room has red water in it, do not worry that will not hurt you. Gator, likes to pop up random to try to grab you to chomp on you. If he chomps on you he does a lot of damage. He can also fire S. Wheels that scroll the wall so watch out for that. In addition sometimes he will make himself into a flying torpedo and make a gap in the wall. The gap will hurt you, it works like thorns so beware of that. I have noticed a pattern though. After he fires to S. Wheels jump to the other side and hit gator when he comes up. His weakness is Strike Chain, but I find it best just to get shots in when I can. The weapon you get is the S. Wheel. Difficulty Analysis Gator's stage is not so bad the only problems are enemy placement and spikes. Gator himself is a much bigger problem. He has several attacks and can do a lot of damage. 

Bubble Crab Stage (difficulty 3/10)
Now for the underwater stage. It should be noted that X can jump much higher underwater so beware of that. The first thing you want to do is head down. If you need an extra life use the S. Wheel to get the one you saw before you jumped down. Quickly shoot the fish and have your G. Attack ready. A large submarine fish will come out. The G. Attack will destroy it in one hit.  Another weapon that takes it out is charged up Sonic Slicers. If you do not have the G.Attack  or Sonic Slicers then good luck destroying the fish sub because it has a lot of health. After you have destroyed the fish, you can head right to were the fish came from. Need energy for your sub tanks here is a quick way to get some. Charge the Slick Shot weapon in the room the fish sub came from, and presto energy pellets will come to you. Head right and shoot the electric jellyfish enemies. Now you will notice a gate opened up. Before heading down climb the wall use the water physics, the leg upgrade, and get on a cylinder platform. Now you can get the heart tank for this stage. Next, just head down to the gate and take out more electric enemies. You will notice a passage at the bottom all that is there is energy pellets. However, it serves as a marker to revisit this stage. You will need to comeback to this stage and get to the previous spot I mentioned. Charge up the Bubble Splash, have the leg upgrade and jump up. Once you are up you can dash out of the water to get the Sub tank. You will then need to use cylinder platforms to get across a pit. If you need the X hunter gate, go past the gate door that opened and head left up the wall. If you do not go through the gate that just opened and take out the screw driver enemies. Then its just Bubble Crab's gate. Bubble Crab (difficulty 3/10) this guy is not too bad. He has two attacks one he will hit you with bubbles. The second is he will lower the water and shoot bubble bombs out. To take this guy out easy use the S. Wheel or charged shots. He goes down pretty fast. Your weapon you get is the Bubble Splash  Difficulty Analysis yeah this stage is not too bad. the only problem here is the enemies. The fish sub can be taken out easy with G. Attack or charged Sonic Slicers. Bubble Crab just has two attacks and they are not too bad to dodge. However, when you have a rematch with this guy the ceiling will be covered with spikes so remember that. 

Cut Scenes 
X teleports back into the Hunter Base. If you have all the Zero parts. Dr. Cain will say how he is activating Zero and for X to head to the X hunter base. If you did not get all of Zero's parts than one of the X hunters will attack the base and steal Zero's control chip. Just to be clear getting all of Zero's parts is considered cannon in the X series. 

X Hunter Stage 1 (difficulty 7/10)
The first part just has enemies that you saw in the intro stage, just take them out like you did before. Then jump on a platform that will take you across death spikes. After that, you will have a closing wall segment just quickly beat the walls by climbing up like you did before. Take out two shield enemies and its another closing wall segment. The second one requires a lot of dashing to beat so move quickly. Then take out the scorpion enemy, climb a ladder, and take out another scorpion enemy to enter the third closing wall segment. The third one is just like the first one. Now, you will need to take out wheel enemies and wall enemies to get to the 4th closing wall segment. The 4th one is the hardest as you will need to dash from one wall to the next in a hurry to beat the closing walls. Take out another scorpion enemy and its to Violen. Violen (difficulty 5/10) this guy is still the same. He still has the same attacks. He will shoot you with his machine gun or use his mace ball. Bubble Splash is still his weakness or you can just blast with super charged shots. Difficulty Analysis this stage can be a pain it is mostly due to the 4 closing wall segments. The 2nd and 4th one are hard. In fact, it is so easy to miss and get crushed. Violen is hard but he if you deal with him like you did before he will eventually go down. 

X Hunter Stage 2 (difficulty 5/10)
This stage takes place under water. The enemies you will see are the fish enemies from Bubble Crab's stage so just deal with them like you did before. Climb the wall and take out the wall enemies. Next take out the wheel enemies from Morph Moth's stage, but remember if you do kill them they will reform. Next, head down another wall and take out wall enemies. Now the hard part of this stage. You will need to change positions on the cylinder platforms a few times to avoid getting crushed. Do not fall onto the spikes because they are instant death. You will then see a wall covered with spikes, just wait for a cylinder platform to come down and jump on it. It then will take you up to were you need to go. Avoid the lizard enemies from Flame Stag's stage and get on the next platform. You, will eventually come up to the top and need to get across. However, there are death spikes so what do you do. Charge up the Speed Burner and rocket across to get to the other side. Another way is to freeze the bats with Crystal Hunter to create platforms as well. Drop down take out the big cannon enemy. Before this battle if you are low on health use a sub tank so you can use the G. Tank. Serges (difficulty 7/10) Okay have your G. Attack ready as you will be taken to 4 floating platforms. Once you get control of X get on the first or 2nd platform. Serges will be in a machine with cannons, and the cannons protect Serges. So once you get on the 1st or 2nd platforms use the G. Attack. It destroys Serges's machines cannons and exposes him. If you did not recharge Slick Shot works well too. Do not fight on the 3rd or 4 floating platform because Serges will take them out. Once, you have exposed Serges take him out with the Speed Burner or Sonic Slicer. Be sure to hit surges head and not the machine. Serges once he is defeated will fall to his death. Difficulty Analysis this stage was hard but not near as bad as the first one. The main thing to worry about is the cylinders over death spikes section. It is so easy to slip on those things. Serges is very hard as you have to destroy his machine's cannons to expose him. One he is exposed he will fire powerful beams at you and try to knock you off the platforms onto the spikes. 

X Hunter stage 3 (difficulty 4/10)
To start this stage head right, take out the disc enemies, and the bubble bats. Next, repeat taking out the enemies accept now they throw in the alien enemies from Morph Moth's stage. Just deal with these guys like you did before. Climb up the ladder and now you have to solve a puzzle. The puzzle just requires you to jump up or down to get the rocket platforms to go were you need them to go. The only thing to worry about is the death spikes on the walls and floor but nothing too hard. You will come to a split path. If you want to go up and get this games ultimate secret you need to get to bubble bats to chase you upwards. Use the Crystal Hunter on them to get across some spikes and keep this pattern up. Eventually, you will need to recharge your health to get the surprise. Dr. Light will give you street fighter's super uppercut punch. If you do not want that, then take the lower path. You will then have to go across via a rocket platform. However, have Crystal hunter ready as you will need to hit the bats to create platforms so you can avoid the spikes. Now onto the boss door. Agile (difficulty 7/10) Agile is not as hard as he was the first time. Instead, he has morphed into a machine. He will be firing big force beams at you as well as dropping spiked ceilings on you. The spikes he drops are not instant death but they will do a good chunk of damage. Hit Agile with Magnet Mine. Remember you can move the mines upward to were he is at. Difficulty Analysis this stage is not so bad, the only problem here is all the death spikes. Agile himself is a bigger problem due to the beams he fires at you and the spikes he drops on you. 

Cut Scene 
Agile admits defeat and claims "Master avenge me" Sigma appears and lets X know that the X hunters did their job and that he created them. He challenges X to fight him. 

Note: if your sub tanks are low go back to stages and get them refilled, because you are going to need them. 

Sigma Stage one (difficulty 10/10)
Its just a rematch with all the mavericks minus the X hunters nothing major here. That is why this is so difficult 

Sigma Stage 2 (battle with Sigma difficulty 9/10)
Okay you will be taken back to Magnet Centipede's stage. Just take out the enemies as you did before. I'm going to be using the part were you got all of Zero's parts since it is cannon in the X series. Sigma appears and tells X that he found Zero wondering around. He tells X that Zero was not happy of letting X die. It should be noted that this Zero is a gray zero, which tells the player it is a copy. Suddenly, the real zero appears destroys the copy. Tells Sigma he should study blueprints more because there is only one Zero. Zero opens a pathway to Sigma so X can fight him. Zero says he will take out Sigma's computers that have been spreading the virus. Sigma challenges X. 

The fight with Sigma is hard as he generates electricity. If he slashes you with his claws X will bounce around the room and take damage. Just shoot him with charged shots. Once Sigma's body is defeated the battle with result in phase two. For the first time players get to see Sigma's true form and that is a computer virus. To beat his second form hit him with Strike Chain. Other weapons will not hurt him. Avoid the enemies he creates and his lasers. Sigma changes colors as he is taking damage. Finally Sigma will be defeated. 

Ending
Sigma admits defeat but states something interesting. He could not understand why Zero is a good guy he is the last of the Doctors creations. Yes, folks Sigma was making a reference to Dr. Wily. Also, Zero was a maverick when Sigma was a hunter. Sigma thought Zero but the virus left Zero and fused with Sigma. Thus Zero became a commander and leader of the hunters along with his friend X. While Sigma because the bad guy and launches attacks on humans. How Zero became a good guy is not mentioned in this story, but I put in here since this is a guide and its good information. Zero takes out the computers and the place starts to blow. X and Zero teleport out and watch as the fortress blows sky high. X joined by his best friend Zero wonders what is Dr. Light's purpose for him and the credits role. 
Having, trouble beating Mega Man X2 the greatest X game ever, well X3 ranks up there as one of the greatest X games as well. In my guide, I will also be offering a difficulty analysis using a scale 1-10 to rate the stages and mavericks. 
My difficulty scale:
1-2 easy 
3 slightly difficult 
4-5 moderate difficulty 
6-7 difficult 
8-10 very difficult 

I also have a recommended boss order in this game. However, my order is just a suggestion. If a maverick is giving your trouble then just find another one till you find the order that works for you.

Intro Stage (difficulty 2/10)
The game starts off with X riding a motorcycle with lasers firing at him. The lasers kill the, ever so called, green biker dude. The motorcycle will crash into a cannon enemy. A charged shot will take out the rest of the cannon enemy. The wall enemies just try to block you take them out with a charged shot. Then take out the two screw driver like enemies, they go down with a charged shot. Jump and if you want take out the copter enemies, you will then land on a platform. The platform is being used to make the copter enemies so shoot the parts as they are being assembled. Next, let the grabber grab you, to pull you over the spikes. You will then head up a wall that is being closed in on you. If you are not quick you will be crushed to death. Quickly dash up the wall to avoid being crushed and head down to the gate. This stage's boss is just a giant maverick. All you need to do is fire charged buster shots to the head. The boss only takes 4 charged shots to kill. Difficulty Analysis- This stage was not really a big problem. The only real danger here is the walls closing in on you. The giant maverick is not even a threat.  

Flame Stag Stage (difficulty 5/10)
Head to the right and you will notice a drill enemy trying to drill in the wall. The obvious thing will be to let it drill into the weak part of the wall. But, hold on jump on its back and ride it to the very top. Jump to the left and get a sub tank. If you collect energy pellets with your health bar full they will start to fill up sub tanks. So be sure to pick up every energy pellet you can. Then jump back down and let the drill enemy drill the weak point. When the drill enemy hits the weak point in the wall it will destroy itself. Collect a few energy pellets, and then fire a charged shot to take out the two wall enemies. For the  next part you will need to do a mad dash up the wall, because lava is going to flood the pathway. If you notice there is a room with a wall enemy guarding a heart tank. Quickly, shoot the wall enemy, get the heart tank, and do a mad dash upwards to escape the lave flow. You, will then see a room with pillars sticking up out of the lava. What, you want to do is jump onto the next pillar because the pillars will sink into the lava. The next area has another drill enemy just let it open the pathway for you. Jump onto more pillars like you just then did to get to the other side of the room. Now you will need to head up, but you will see pipes omitting fumes. The fumes cannot hurt you until the lizard enemy lights them with its fire tail. Take out the lizard enemies with a charged shot and proceed to the gate. Flame Stage (difficulty 3/10) okay the boss for this stage is Flame Stag. The best way to beat him is charge up and clime the wall. He will jump but he will usually miss you and fire and repeat. Flame Stag is only dangerous when he catches you to slam you into the ceiling. He is also dangerous when he shoots fire that scrolls up the wall. But, if you can lock  him into a pattern he goes down quickly. His weakness for those that want to know is the Bubble Splash. The weapon you get for winning this battle is the Speed Burner. Difficulty Analysis okay this stage is moderate in terms of difficulty. The main thing to worry about in this stage is the lava. Touching the lava will do over 50% of damage, so be sure not to fall into it. Flame Stag, himself can be a problem only if he catches you. However, he is easy to lock into a pattern so he really is not too bad. 

Morph Moth Stage (difficulty 6/10)
Welcome to a robot junkyard and robot factor, because that is what this stage is. The first enemy you see is a robot hanging from a pole. Just charge up your buster and hit the hang robot in the head. If you leave the head it will spit fire on you. The next enemy is a disc enemy that throws disc at you. Now, if you have the leg upgrade as well as the Crystal weapon. You can free the disc enemy and do a dash jump and climb upwards; the reward is a heart tank. Next just head right. If you have the S. Wheel fire it and let it make a path downward. Head downward to the Light Capsule. Dr. Light gives you the G. Attack. It should be noted you can only use the G. Attack when you are at full health. jump up and you will notice the factory generator will cause you to jump higher. Also before heading up the ladder you will need to take out the hangman robots again. After climbing the ladder take out the disk enemies. You can either climb the ladders or just do a dash jump on the side of the platforms. The next area has two hangman robots again, but here you will meet a new enemy. The new enemy is a wheel enemy if you do not defeat it, the wheel enemy will reform. Next an alien robot will jump into a robot and take control of it. Shoot the robot when it comes up to force the alien robot to jump out. Once, the alien robot jump out shoot it with charged shots to win. Head to the right and take out the hangman weapon then just climb down the long ladder. For the next room just take out the alien like robots and the wheel enemies and proceed. The next room has a bunch of alien like enemies in it. If an alien enemy lands on you it will change your directions. Just quickly dash to get it off you. Next you will see the alien enemy hide in a robot again, just deal with it like you did before. Now onto the gate leading to Morph Moth. Morph Moth (difficulty 4/10) Morph Moth has two phases The first phase will have him hanging in a cocoon. In his cocoon he will cause a stream of junk to rotate around him. This is hard to dodge the only way is to dash over him and repeat. To win you will need to hit him with the Speed Burner. His next phase is true form he emerges as a moth. While he is a moth he will try to fire a laser at you. What, you want to do is hit him with The Speed Burner. He will go down eventually and the weapon you win is the Slick Shot. Difficulty Analysis this stage has its problems. The main problem is just enemy placement. You can easily get hit in this stage. Morph Moth is not so bad. The main problem is his rotating junk and laser beams. 

Cut Scene
 The three X hunters admit that X is very powerful. The decide to intervene and challenge X. Plus they reveal their plan. The are going to try to rebuild Zero, but X has his control chip. If X can beat them they give him Zero Parts. I recommend manipulating these guys to appear in Wire Sponge's stage. The X hunter gate is easy to find. To get them go to a stage you visited and press escape to get the X hunters to the stage you want 

X hunter Agile (difficulty 8/10)
Agile is one of  the harder ones to beat. Agile dashes across the room quickly. He jumps and he has a powerful sword attack. His weakness is Magnet Mine if you have it. This fight will require skill and lots of dodging to beat. Agile is very fast. If you beat Agile you will get a Zero Part 

X Hunter Serges (difficulty 8/10)
Serges can also be a pain. He is on a platform that has a barrier up. He also can drop mines along the way. Use a charged shot to clear the mines. Serges will jump up a lot and fire beams at you. The two weapons that work well are Sonic Slicer or Speed Burner. Either one will do damage. Just be prepared to dodge to beat this guy. If you win you get a Zero part 

X Hunger Violen (difficulty 5/10)
Okay this guy is not so bad compared to the other two. He shoots his machine gun at you a lot so beware of that. But the bigger problem he presents is he will sling his mace ball around the entire room. I find it best to stand in a corner because his Mace Ball goes there the least. He is weak to the Bubble Splash, but you have to get close to him to hit him with it. So, it is best to fire charged shots at him with the buster. If you win you get a Zero part. 

Wire Sponge Stage (difficulty 3/10)
Now for an interesting gimmick. This stage is a weather themed. In the first room head up to the left and get a heart tank. The first enemy you will meet is a frog. If the weather is heat the die during the heat. You will see a big crystal, that crystal controls the weather. If you hit it with the speed burner it turns hot. If you hit it with the Crystal weapon it will either rain or turn foggy. Head to the right and cannons will pop up from the ground, all they want to do is shoot a laser at you. However, if you jump on the 4th one you can use it as a platform and do a dash jump to go up. I recommend going up, take up the frog enemy, jump and you will see a sub tank. Just pick up the sub tank. Then head down and get on the platforms moving up and down to avoid the spiked floor. You, will then be taken to an elevator jump down from the elevator and head right. The secret room is a X hunter door. Defeat the X hunter if one is around, then kill yourself off and repeat. This is the best way to get the X hunters to this stage. Then you can take the elevator and ride up to the next room. The next area has copter enemies that will drop two types of enemies down. One of the enemies they drop down is a thorn plant. The second enemy is another copter enemy that if it lands on you, lightening will then hit you. Next, avoid the laser cannons coming up and jump across the death spikes. Now, you will be taken to a room that just has screwdriver enemies in it, just shoot them to go to the gate. Wire Sponge (difficulty 2/10) okay Wire Sponge is pretty easy. He just throws plants at you and will try to launch his chains into the wall at you. His worst attack is he will cause lightening to hit you. Just blast him with charged shots. If you really want to take him out quickly he is weak to Sonic Slicer. The weapon won from this fight is the Strike Chain Difficulty Analysis okay this stage is not too bad. The only problem here is the death spikes and lightening enemies. Wire Sponge is easy he only weapon is strike chains and his lightening attack. The thing is even his lightening attack is easy to dodge so it is almost not a factor. 

Magnet Centipede Stage (difficulty 7/10)
Now for a stage that has a lot going on in it.  The first enemy you see is a shield weapon just shoot it with a charged blast. The next  room has yellow circles floating around, do not touch them. If you hit a yellow circle alarms will drop from the ceiling and fire bullets at you. The last alarm can be used for a trick. If you set it off just get it off the screen and it will reset itself. What you want to do is have the dash boots, and the super charger weapon. Charge the Speed Burner up and get on the alarm's side head up to get the heart tank. After, that you will see moving squires do not get crushed by these as it is instant death. However, the pink blocks can be taken out. Just continue to dodge the moving blocks and shoot the pink ones to proceed. Now to get the sub tank you can get it two ways. The first way is to and easy way is to do it this way. After the last blocks come falling down slowly head right. Charge up the Speed Burner jump on the falling block and jump while using the Speed Burner. Dash up to get the sub tank. The harder way is to just use the speed burner and leg upgrade. The stage's mini boss is a sword. The weak point is the purple handle, so dodge the sword's attacks and blast the handle. The next room just fall down the shaft. Once you get to the bottom avoid the scanners and quickly head toward the gate. Then you can climb up the wall. Now for another boss, if you avoided the scanners then this guy is not a problem. Use the Speed Burner to take him out. Note, if you got scanned by the scanners it makes the boss tougher and he gains more power. So do not get caught by the scanners. Next, just shoot the alarms and dash across the pits to Centipede's gate. Magnet Centipede (difficulty 8/10) okay this guy can be a pain to fight without his weakness. If you do not have his weakness he will throw his tail at you, throw magnets at you and drain your energy. Hit him with the Slick Shot and it breaks his tail. Now all he can do is disappear and throw magnet mines at you. Still this is a long fight and since he can disappear this fight is difficult. The weapon you win from this battle is the Magnet Mine  Difficulty Analysis yeah this stage can be a problem. The main thing is all the traps. It is so easy to set off an alarm, get crushed by the falling blocks, and get hit with a scanner. Centipede himself is a pain, he can drain your energy, hit you with his tail, throw Magnet Mines at you, disappear. 

Crystal Snail Stage (difficulty 4/10)

The first room has slipper slopes and lots of Bubble Bats in it. Jump across the pit to get the mechanical rider. Use the mechanical rider to go down the pit you jumped and hang a left. You will need to have the Strike Chain ready. Charge up the mechanical rider and dash with it. Then use the Strike Chain to pull yourself to the platform to get the heart tank. Jump on the rocket platform to rocket back to were you were. Head up and continue. Go back and get the mechanical rider and head to the right. It should be noted that if the falling crystal slops pushes you against the wall it is instant death. Head downward and you will notice a crystal blocking the way. Jump out of the mechanical rider, leap across the pit and let the falling crystal fall to break the blocked crystal. Now, you can proceed with the mechanical rider. If you need to go to the X hunter gate its easy to get too. Smash the two squires and dash to the left in the mechanical rider. Break some more blocks and use the cylinder platforms to go upwards to the gate. If you do not need to go to the X hunter gate continue to the right. Smash more squire blocks and head up to face the mini boss in this stage. The mini boss is enclosed in a crystal and he will fire flying enemies that shoot beams at you. Two ways to beat the mini boss. The easiest way is to use the S. Wheel it really takes this guy out quickly. I want to think Sonic Slicer will too but I am not sure on that. The second way is to use charged shots. Either way, he goes down quickly. After that fall down the slope and climb the wall to avoid the falling crystal block. After that go down the shaft and jump into the left room. Take out the crystal enemies and you will see a Light Capsule. Dr. Light will give you the helmet upgrade. The helmet upgrade will send a scanner and if it finds a secret area it goes to it. Head back up the shaft take out more crystal enemies and Bubble Bats. The next area you want the crystal block to fall and climb the ladder to avoid getting crushed. Now you can head to the boss gate. Crystal Snail (difficulty 2/10) Crystal Snail is really not a problem. His main attacks is to fire Crystals which trap you if they hit you. If you get caught just quickly dash. His second attack is just to slow everything down to barely moving including you. His weakness is the Magnet Mind. Hit him with a Mine then place one on the wall for extra damage. The Magnet minds cause him to leave his shell and hit the wall, its quite funny to watch actually. The weapon you get is Crystal Hunter. Difficulty Analysis this stage's main problems are the spike traps and falling crystal blocks. This stage had a lot of death traps in it. But if you are careful it is not too bad. Crystal Snail himself just really has two attacks and they are not threatening. 

Overdrive Ostrich stage (difficulty 4/10)
Okay this stage takes place in the desert. The first thing you need to do is shoot the ramp and then the wheel enemy. Next shoot the scorpion enemy and if you need an X hunter gate use the s. Wheel to break the blocks in the wall. Next just head down a series of ladders while taking out the wheel enemies. Just hope onto the motorcycle. Press fire while on the motorcycle and the cycle will shoot bullets. I find it best to shoot let the cycle crash into the sand machine. Proceed right shoot down the ramps, jump across the pit, climb up and shoot those ramps. Now go back to were the sand machine was. You will find a new cycle, get it dash up the ramps to the next area. If you are good you will get the cycle over the spikes to grab the heart tank. You will die but you will start back were the first cycle was. After, going through all that again. You will notice blocks that can be broken use the S. Wheel to break them to get the leg upgrade from Dr. Light. Now X can dash upwards and do a super dash. Head downwards take out more scorpion like enemies and enter the gate. Jump on the Rocket and X will fire at it automatically next is Overdrive Ostrich. Overdrive Ostrich (difficulty 2/10) This guy really is easy. He will either jump and fire slicers at you, or he will try to run you over. The best weapon to him with is Hunter Crystal it really takes him out easy. The weapon you get is Sonic Slicer. Difficulty Analysis this stage is faced paced the only problem is the spikes and motorcycle rides. It is so easy to get going and not pay attention thus crashing into a pit. Overdrive Ostrich really is not a problem at all. His two attacks are slicers and running you over. Do not try to outrun him he just goes in the background and you will run for miles. 

Wheel Gator Stage (difficulty 4/10)
This stage takes place in a tank believe or not. The first enemy you will meet is a cannon on wheels that will fire bullets at you. Take it out with a charged shot. Head down then right, and you will see a gap in the ceiling. Use the dash boots to get up there, or keep trying to jump till you can move up into the gap. Dr Light, will give you the super charger, which allows you to fire to charged shots at one, as well as charge special weapons. Head down, and take out more of the cannon enemies. That really is the patter for the first few rooms of this stage. After a few rooms of the cannon enemies you will be taken down a room with the mechanical rider. Jump into the mechanical rider and break through the blockade. Continue down and use the mechanical rider to take out enemies in their mechanical riders. Then climb the ladder and you will see a heart tank, but the problem is the death spikes. Getting, the heart tank is hard to pull off. What you want to do is charge up the Speed Burner weapon and streak across to get it. However, be sure to avoid the death spikes. Head right, then go up an elevator and avoid the disc enemies as well as the spikes. The next elevator just takes across a room with birds, just shoot the birds down. Then you will ride another elevator again avoiding the disc enemies and spikes.  If you need the X hunter gate just go past the gap onto the left. If you do not need the X hunter gate then get off in the left gap. After the left gap climb up to be on top of the tank. If you need to refill your sub tanks there is a little trick here. Do a dash jump and land all the way to the end of the tank. Go up into what looks like a horn and get energy pellets. You will notice before then there are platforms producing birds. Shoot the platforms most of the time they drop energy pellets. Go back to the left or right to reset them and repeat. After all that, head back to the left drop downward and take out the big cannon enemy with a double charged shot or Magnet Mine. Now its onto Wheel Gator. Wheel Gator (difficulty 7/10) Wheel Gator is a pain to fight. The room has red water in it, do not worry that will not hurt you. Gator, likes to pop up random to try to grab you to chomp on you. If he chomps on you he does a lot of damage. He can also fire S. Wheels that scroll the wall so watch out for that. In addition sometimes he will make himself into a flying torpedo and make a gap in the wall. The gap will hurt you, it works like thorns so beware of that. I have noticed a pattern though. After he fires to S. Wheels jump to the other side and hit gator when he comes up. His weakness is Strike Chain, but I find it best just to get shots in when I can. The weapon you get is the S. Wheel. Difficulty Analysis Gator's stage is not so bad the only problems are enemy placement and spikes. Gator himself is a much bigger problem. He has several attacks and can do a lot of damage. 

Bubble Crab Stage (difficulty 3/10)
Now for the underwater stage. It should be noted that X can jump much higher underwater so beware of that. The first thing you want to do is head down. If you need an extra life use the S. Wheel to get the one you saw before you jumped down. Quickly shoot the fish and have your G. Attack ready. A large submarine fish will come out. The G. Attack will destroy it in one hit.  Another weapon that takes it out is charged up Sonic Slicers. If you do not have the G.Attack  or Sonic Slicers then good luck destroying the fish sub because it has a lot of health. After you have destroyed the fish, you can head right to were the fish came from. Need energy for your sub tanks here is a quick way to get some. Charge the Slick Shot weapon in the room the fish sub came from, and presto energy pellets will come to you. Head right and shoot the electric jellyfish enemies. Now you will notice a gate opened up. Before heading down climb the wall use the water physics, the leg upgrade, and get on a cylinder platform. Now you can get the heart tank for this stage. Next, just head down to the gate and take out more electric enemies. You will notice a passage at the bottom all that is there is energy pellets. However, it serves as a marker to revisit this stage. You will need to comeback to this stage and get to the previous spot I mentioned. Charge up the Bubble Splash, have the leg upgrade and jump up. Once you are up you can dash out of the water to get the Sub tank. You will then need to use cylinder platforms to get across a pit. If you need the X hunter gate, go past the gate door that opened and head left up the wall. If you do not go through the gate that just opened and take out the screw driver enemies. Then its just Bubble Crab's gate. Bubble Crab (difficulty 3/10) this guy is not too bad. He has two attacks one he will hit you with bubbles. The second is he will lower the water and shoot bubble bombs out. To take this guy out easy use the S. Wheel or charged shots. He goes down pretty fast. Your weapon you get is the Bubble Splash  Difficulty Analysis yeah this stage is not too bad. the only problem here is the enemies. The fish sub can be taken out easy with G. Attack or charged Sonic Slicers. Bubble Crab just has two attacks and they are not too bad to dodge. However, when you have a rematch with this guy the ceiling will be covered with spikes so remember that. 

Cut Scenes 
X teleports back into the Hunter Base. If you have all the Zero parts. Dr. Cain will say how he is activating Zero and for X to head to the X hunter base. If you did not get all of Zero's parts than one of the X hunters will attack the base and steal Zero's control chip. Just to be clear getting all of Zero's parts is considered cannon in the X series. 

X Hunter Stage 1 (difficulty 7/10)
The first part just has enemies that you saw in the intro stage, just take them out like you did before. Then jump on a platform that will take you across death spikes. After that, you will have a closing wall segment just quickly beat the walls by climbing up like you did before. Take out two shield enemies and its another closing wall segment. The second one requires a lot of dashing to beat so move quickly. Then take out the scorpion enemy, climb a ladder, and take out another scorpion enemy to enter the third closing wall segment. The third one is just like the first one. Now, you will need to take out wheel enemies and wall enemies to get to the 4th closing wall segment. The 4th one is the hardest as you will need to dash from one wall to the next in a hurry to beat the closing walls. Take out another scorpion enemy and its to Violen. Violen (difficulty 5/10) this guy is still the same. He still has the same attacks. He will shoot you with his machine gun or use his mace ball. Bubble Splash is still his weakness or you can just blast with super charged shots. Difficulty Analysis this stage can be a pain it is mostly due to the 4 closing wall segments. The 2nd and 4th one are hard. In fact, it is so easy to miss and get crushed. Violen is hard but he if you deal with him like you did before he will eventually go down. 

X Hunter Stage 2 (difficulty 5/10)
This stage takes place under water. The enemies you will see are the fish enemies from Bubble Crab's stage so just deal with them like you did before. Climb the wall and take out the wall enemies. Next take out the wheel enemies from Morph Moth's stage, but remember if you do kill them they will reform. Next, head down another wall and take out wall enemies. Now the hard part of this stage. You will need to change positions on the cylinder platforms a few times to avoid getting crushed. Do not fall onto the spikes because they are instant death. You will then see a wall covered with spikes, just wait for a cylinder platform to come down and jump on it. It then will take you up to were you need to go. Avoid the lizard enemies from Flame Stag's stage and get on the next platform. You, will eventually come up to the top and need to get across. However, there are death spikes so what do you do. Charge up the Speed Burner and rocket across to get to the other side. Another way is to freeze the bats with Crystal Hunter to create platforms as well. Drop down take out the big cannon enemy. Before this battle if you are low on health use a sub tank so you can use the G. Tank. Serges (difficulty 7/10) Okay have your G. Attack ready as you will be taken to 4 floating platforms. Once you get control of X get on the first or 2nd platform. Serges will be in a machine with cannons, and the cannons protect Serges. So once you get on the 1st or 2nd platforms use the G. Attack. It destroys Serges's machines cannons and exposes him. If you did not recharge Slick Shot works well too. Do not fight on the 3rd or 4 floating platform because Serges will take them out. Once, you have exposed Serges take him out with the Speed Burner or Sonic Slicer. Be sure to hit surges head and not the machine. Serges once he is defeated will fall to his death. Difficulty Analysis this stage was hard but not near as bad as the first one. The main thing to worry about is the cylinders over death spikes section. It is so easy to slip on those things. Serges is very hard as you have to destroy his machine's cannons to expose him. One he is exposed he will fire powerful beams at you and try to knock you off the platforms onto the spikes. 

X Hunter stage 3 (difficulty 4/10)
To start this stage head right, take out the disc enemies, and the bubble bats. Next, repeat taking out the enemies accept now they throw in the alien enemies from Morph Moth's stage. Just deal with these guys like you did before. Climb up the ladder and now you have to solve a puzzle. The puzzle just requires you to jump up or down to get the rocket platforms to go were you need them to go. The only thing to worry about is the death spikes on the walls and floor but nothing too hard. You will come to a split path. If you want to go up and get this games ultimate secret you need to get to bubble bats to chase you upwards. Use the Crystal Hunter on them to get across some spikes and keep this pattern up. Eventually, you will need to recharge your health to get the surprise. Dr. Light will give you street fighter's super uppercut punch. If you do not want that, then take the lower path. You will then have to go across via a rocket platform. However, have Crystal hunter ready as you will need to hit the bats to create platforms so you can avoid the spikes. Now onto the boss door. Agile (difficulty 7/10) Agile is not as hard as he was the first time. Instead, he has morphed into a machine. He will be firing big force beams at you as well as dropping spiked ceilings on you. The spikes he drops are not instant death but they will do a good chunk of damage. Hit Agile with Magnet Mine. Remember you can move the mines upward to were he is at. Difficulty Analysis this stage is not so bad, the only problem here is all the death spikes. Agile himself is a bigger problem due to the beams he fires at you and the spikes he drops on you. 

Cut Scene 
Agile admits defeat and claims "Master avenge me" Sigma appears and lets X know that the X hunters did their job and that he created them. He challenges X to fight him. 

Note: if your sub tanks are low go back to stages and get them refilled, because you are going to need them. 

Sigma Stage one (difficulty 10/10)
Its just a rematch with all the mavericks minus the X hunters nothing major here. That is why this is so difficult 

Sigma Stage 2 (battle with Sigma difficulty 9/10)
Okay you will be taken back to Magnet Centipede's stage. Just take out the enemies as you did before. I'm going to be using the part were you got all of Zero's parts since it is cannon in the X series. Sigma appears and tells X that he found Zero wondering around. He tells X that Zero was not happy of letting X die. It should be noted that this Zero is a gray zero, which tells the player it is a copy. Suddenly, the real zero appears destroys the copy. Tells Sigma he should study blueprints more because there is only one Zero. Zero opens a pathway to Sigma so X can fight him. Zero says he will take out Sigma's computers that have been spreading the virus. Sigma challenges X. 

The fight with Sigma is hard as he generates electricity. If he slashes you with his claws X will bounce around the room and take damage. Just shoot him with charged shots. Once Sigma's body is defeated the battle with result in phase two. For the first time players get to see Sigma's true form and that is a computer virus. To beat his second form hit him with Strike Chain. Other weapons will not hurt him. Avoid the enemies he creates and his lasers. Sigma changes colors as he is taking damage. Finally Sigma will be defeated. 

Ending
Sigma admits defeat but states something interesting. He could not understand why Zero is a good guy he is the last of the Doctors creations. Yes, folks Sigma was making a reference to Dr. Wily. Also, Zero was a maverick when Sigma was a hunter. Sigma thought Zero but the virus left Zero and fused with Sigma. Thus Zero became a commander and leader of the hunters along with his friend X. While Sigma because the bad guy and launches attacks on humans. How Zero became a good guy is not mentioned in this story, but I put in here since this is a guide and its good information. Zero takes out the computers and the place starts to blow. X and Zero teleport out and watch as the fortress blows sky high. X joined by his best friend Zero wonders what is Dr. Light's purpose for him and the credits role.
