I don't think there is a whole lot of continuity between the games.... not every series is like that.

In fact most series have very poor continuity between them. Unless they are made in fairly quick succession by the same team then there is usually disparity. It's unfortunate but can't really be helped.

Plus how many times can link collect those heart containers and have 20 health?

Each of the Zelda games can be linked to each other, apart from the fact that they have a guy called Link and sometimes a princess called Zelda.
Each game is set in the same world just in different (and parallel) times from each other.
There is a continuity, so says the lord of Zelda, Shigeru Miyamoto.
It just hasnt been released in its entireity...
All in all its very confusing, but one thing is certain, the Link in Wind Waker is not the Link from Majora's Mask.
Actually, some info shows that they dont even happen in the same timeline.
I'll try and put together a timeline from all the peices of info scattered over the net and get back to you

To get to the heart of the OP, Ocarrina of Time made a timeline divergence in the series, creating at least 2 seperate realities.

The distorted future timeline and the original one.

When Link is sent back to his own time at the end of Ocarina the future timeline didnt simply vanish but remained.
Because the Link that would have existed in it disapeared because of pulling the Master Sword there wasn't one in existance in the future timeline to fight Gannondorf when he broke free of the seal.
The Sages of the future timeline did all that they could, but it resulted in flooding the world to seal Gannondorf.

This is where Wind Waker comes in, 100's of years later.
