If I may, Mugen does not support control configuration of any kind. This takes money and time, use the 1964 emulator. You do this by clicking the right launch game link on the launch game page (on this launch game page you will see two launch game links, under the description you will see that the left link is Mugen, and the right is 1964).

Now after your game is loaded, double click the game screen to launch the configuration menu. At the top right of the pop-up window you will find a drop down list of the device you would like to use as a controller. Ensure your device is attached and select it, or leave it as the default keyboard.
