I was wondering, does using xpadder mess up the controller so that I cant use it on the Xbox?

All Xpadder does is configure the buttons on your gamepad to emulate keystrokes on your keyboard.

Honestly Xpadder is a waste of time anyways, you should just download the RGR plugin and play the games on Vizzed with that. Then you don't have to mess with anything.
