A really memorable boss is Yukari Yakumo from Touhou: Perfect Cherry Blossom. She's an "extra" boss so the battle is super long, but it's well-worth the feeling you get from passing it. Plus, just the way her spellcards work is beautiful when you look at it.

There are so many great classic game bosses that come to mind, it would take forever to list them all...

A few of the top of my head would be:

Kefka / Final Fantasy VI - You know that you're in trouble in a boss fight when A. The music changes to an overture and B. The game has you organize your characters into tiers. The most satisfying moment of this game was beating Kefka, because then you got to enjoy the almost 20 minute ending...

Mother Brain from either the NES or the SNES games. Great stuff
