I would say Link's Awakening and Spirit Tracks, but ST slightly deserves it because of the 'blow in the mic to play the instrument' gimmick that made far too many people feel way too frustrated.

I think the most underrated Zelda game is Zelda 2. Now, hear me out before you start reporting me. I actually find Zelda 2 to be an enjoyable experience for me. You just have to give it a chance. I can see the flaws that are in this game. Oh believe me, I do. But, just give it a chance and work hard at it, and I'm sure you'll learn to love this game. It's not the best out there, but it's okay.
