I think that the entire timeline fits together rather nicely. The alternate timeline was a surprise, but in all honesty, I thought that it was pretty cool. I haven't played many Zelda games, but each one I do, I usually like. I especially like that the "dark" game in the Legend of Zelda, was actually in the child timeline, because it seems funny in that way. So, that is what I think of the timeline. It is good, and doesn't make me question it, because all of it fits.

maybe some one else can explain this better to me since i looked at the timeline and i really don't understand it to much but maybe i just need to look harder at it

Personally while the prospect of the timeline is grand and rather well-though out, I kind of liked the prospect of each game standing within there own, but that doesn't mean I don't like the timeline. The alternate timeline where Link is defeated does come out of left field, but it fits.
