It's hard to say which is best because there are so many different genres the series' span, as well as having single franchises jumping genres from time to time as well, but I'd have to say my favorite is Xenoblade Chronicles. I know that's Monolith Soft, but Monolith Soft is technically first party IP since Nintendo completed their buyout from Bandai Namco in 2011. If we don't count that though, probably The Legend of Zelda.

Probably shooting myself in the foot here. But I really enjoy Fire Emblem. And not just the old ones. I really love Fates as well.

I can't get enjoyment out of FE6 however. Way too annoying for me. Roy isn't my boy anymore.
