I don't know how to get the Lens of Truth to work for Ocarina of Time, but for Majora's Mask, the Lens of Truth only shows certain secrets. But a little trick I figured out is that if you activate the Lens of Truth and then bring up the start menu, you'll be able to see what the Lens of Truth reveals. To talk to the Goron's ghost, as long as you have the Lens of Truth activated, you'll be able to lock onto him and talk to him, even though you can't see him.

Alright so, I just defeated the Elite Four and I'm on the S.S.Anne. According to the guide I'm using, I need to speak with the sailor on the cabin floor to get him to join back up with his buddy downstairs. I already spoke with the sailor downstairs and tried speaking with all of the sailors on the cabin floor, but the battle I'm apparently supposed to fight just isn't happening. Is this an inescapable glitch of the Crystal All Hack? If not, what do I have to do to progress further?

Ocarina of Time Grapple Point- Water Temple

What you want to do at that point in the water temple is to shoot the eye switch with an arrow and then line up the shot to the hookshot point with your longshot as closely as you can. Then you need to quickly double click the screen to bring up the controls menu and check the boxes that say "Smooth X" and Smooth Y"
This will cause the cursor to move smoothly over to the point you need to hookshot to, although it scrolls slowly, which is why I say to aim as closely to the target as you can before bringing up the control menu.
I had a ton of trouble with this too before I discovered this method of aiming more accurately. And through this method I haven't needed to get the controller adapter.

I've been trying to figure out how to change the controls for Chrono Trigger using the Vizzed RGR plugin. I've searched through the boards, but haven't found any answers. All of the instructions seem to require that the mouse work on the ESC>Config>Input menu/screen, but for some reason it won't work. If anyone out there can help me to get the mouse to work on those screens or can walk me through the specific keyboard commands to change the game controls, please help!
