When I talk to the guy at Mr.Woods gym he said I got 3 badges but I only have two badges when I beat Mr.Woods, did I miss a gym or it is just miss wording?

I play Pokémon flora sky and beat the champion, in the challenge forest and f2 save it said unsupported visual boy advance save game version 0 and I can't reload. I also try the save file manager and they don't have the game in there. How to get the save game back?
