Well, I really don't like Abra.  A Pokémon that's so hard to catch should be somewhat useful once you get it.  But my least favorite is Alomomola.  It's a water type that learns some good healing moves--in other words, a new version of Milotic.  And it was released early, seemingly only to make people think it was a new evolution of Luvdisc.  That's what really annoyed me about it, otherwise I'd just think of it as useless.

Mabus : Waluigi's name isn't as ridiculous as it sounds in English.  Wario's name, in addition to being Mario with the first letter flipped, is also a combination of Mario and warui, which is Japanese for "evil" according to Mariowiki.  Waluigi is pronounced in Japanese as Waruiji, which includes both Luigi's name and warui completely.  So while in English, Waluigi's name seems like an unimaginative modification of Wario's name, in Japanese, it's the other way around.

The ending theme from A Link to the Past.  Not the theme for the credits, the one that plays just before that.

At first, I had no problem with the timeline.  But then I realized that it means Vaati, Bellum, and Malladus are still alive in two timelines.  It's a very annoying loose end, but on the other hand, I'd hate to see near-identical boss battles like the FSA Vaati.

Most of what is being added in X and Y (graphics ,animation, possibly diagonal movement) was already in Colosseum and XD.  What seems to have happened is that handheld technology has caught up with what the Gamecube was able to do.

Some of the other things mentioned (different story, branching storyline) might change the series a little too much.  I'd like to see that in some side series games, but not as a replacement for the main series games.

My first and only shiny was a Sandshrew in Pokémon Snakewood (a hack of Ruby that's in the RGR).  Oddly enough, I found it right after I caught a guaranteed shiny (the Aerodactyl).

As for how to find shiny Pokémon: don't.  There are some methods to improve your chances, but it stays so small that it's not worth it to look unless you don't have anything else to do with your time.  It's better to just play like normal, and if you're lucky you'll find one.

When I was playing Colosseum (it was my first Pokemon game), a trainer near the beginning (I think it was the second battle of the game), used Hypnosis on my Espeon.  I wasn't sure how to wake Espeon, so after a few turns, I had Umbreon use Bite on Espeon.  Right before Umbreon attacked, Espeon woke up.  Oops...

It was copied from Bulbapedia, like I said.  I'd link to the page, but I don't think I can post URLs yet.

No legendaries can breed except Manaphy, and even then you don't get another Manaphy.  This isn't how Blackustar got those six Rayquazas.  Obviously, I don't know for sure how he did it.  You'd have to ask him.  But my guess would be he used the Battle Tower glitch.  Here's what Bulbapedia says:

Due to improvements of the games and hardware such as the capability of the Game Boy Advancelink cable to send and receive data at the same time, the auto-canceling of trades if something goes wrong, the lack of need to save while changing PC Boxes and new data corruption protection, both methods exploited in the first two generations to clone Pokémon were essentially removed for the third. While Pokémon cloning was completely absent on most games of this generation, the glitch returned in a different form in Pokémon Emerald, where the Link-Battle mode of the Battle Tower saved only the party and Bag of the player, even if he or she chooses "no" when the game asks to; this was due to the game's need to save a massive amount of data and check connections. Like in the methods from the previous generation, if the save is interrupted at the right moment, up to six Pokémon can be cloned at one time. However, unless you have a Pokémon that you are willing to lose, you can only clone five. It is also possible to clone numerous items at once.

I'm not sure if the glitch still works on Vizzed emulators, and of course you'd need netplay.  But it seems like the most likely explanation.

There was, in fact, a grass-type legendary: Celebi.

In no particular order...
Zapmolcuno (from Adventures), Giratina, Porygon (I saw Electric Soldier Porygon, it was awesome and easy to make safe), Octillery (an Octorok in Pokemon!), Zekrom, Kyurem, Rotom, Lickitung, Lickilicky, and, my absolute favorite, Wobbuffet.
