Hard question. I love the soul calibur 2 and 3 soundtrack and a lot of the mario game soundtracks (super mario 64, mario party, etc...) but the cake is split between Yu-Gi-Oh Forbidden Memories and Duelist of the Roses.

I swear to Jubileus that Bayonetta and Bayonetta 2's osts are magnificent, pure perfection incarnate, the first game had Fly me to the Moon, but Bayo 2 had Moon River, the soundtracks just work so well with the rest of the game, whether you're pummeling angels into the ground or slicing and dicing demons into scraps, the music just works.

Besides the aforemention games, Electronic Super Joy has a superb soundtrack which I'll happily listen to whilst doing other stuff.

The music is epic and intense, not to mention its all orchestrated. Well, the 3rd game anyway. I don't know about the others since I haven't played them. Definitely one of my all-time favorite video game soundtracks.

Super Metroid has always been a winner for me when it came to VGM soundtracks. It varied the mood depending on where you were. Norfair Ruins sounded like something was creeping on you. Lower Maridia was super relaxing. Upper Maridia sounds like you are exploring some unknown territory. Upper Norfair sound like being in hell.

   I've played many games from a variety of game series, but nothing will ever beat the original Halo soundtrack. It makes you feel just how epic this universe is. From waking up in your cryo pod and fighting through this massive ship, fighting through a flood infested swamp, to escaping the ring as it's exploding. The music just makes you feel as though you're the awesome hero killing aliens and saving the universe from a species killing parasite. Plus the Gregorian chants are just incredible.

Oooh, this is easy. The Final Fantasy Crystal Chronicles OST is my number one favourite COMPLETE OST out there. Every song is quirky and amazing and I could listen to the entire thing all day.

Others that I like pieces from are the ICO soundtrack, Kingdom Hearts and Kingdom Hearts 2, and the .hack// OST.  I also like one or two bits from Final Fantasy VII, VIII, and X, and the atmosphere sounds from Journey and Flower. They're just so peaceful.

As far as my favorite VGM soundtrack, it'll probably go to Klonoa: Door To Phantomile for the PS1 (or Klonoa for Wii as they share the exact same musical selections).  I know this choice may seem very predictable due to my entire profile and layout for posts themed on Klonoa, but this is genuinely one of my all time favorite VGM soundtracks.  

The music is very well composed and helps drive all the stages, be it in a slow mystical ambient song or a fast and driving track during a boss battle.  And almost all the tracks in the game incorporate a pan flute in them somehow, which is kind of a staple for these games.  I'd definitely suggest giving some of the music in the game a listen even if you don't play the game.

However, the soundtrack is not music made by developers but music from other popular alternative bands of 2003/4, when the game was made and released.
My favourite soundtrack that isn't just popular songs buy other bands being put together is either Simpson's: Hit and Run' or Sonic 06'. The Simpson's game is just filled with, fairly simple sometimes, but all in all good music throughout, specifically in the later levels. Sonic 06, despite being a terrible game, has a great soundtrack. My favourite track off of it is 'Solaris Phase 2' which is undoubtedly a great piece of music.
