pyrusluca : After you defeat the elite four. Go to the weather building near Fortree city. After you go upstairs a man in there will tell you there is a drought or heavy rain in an area. If it is a drought, then Groudon will be in a cave in that area that just opened. If there is rain, Kyogre will be in a deep water area specified by the man at the institute.

To get Groudon and Kyogre beat the E4 and go to the weather institute near Fortree city, Talk to the guy who gave you castform and he will say something about unusually strong sunlight or heavy rain on a certain route, head to that route and you will find a cave(Groudon's is on land and Kyogre's is underwater if I remeber correctly)  head into the cave and catch the legend, go back to the weather institute and the professor will tell you about the other legend, again locate the cave, enter and catch the legend. As for Rayquaza just play through the story and you can catch it. Hope I helped
