The Fear has been my favourite character in the MGS series, he was just a flat out psychopath, not to mention he had awesome camo and leaped from tree to tree with a crossbow.

Probably Naked Snake from MGS 3, Portable Ops and Peace Walker, mostly because of how many times he's been double crossed but also because he has an eyepatch. And Eyepatches are cool.
