At the risk of thread necromancy, I'd have to say either Fire Emblem: Awakening or Fantasy Life. Both are a heck of a lot of fun, with a lot of hours of game play potential inherent to them.

I do own that too, and I agree. It's better than I imagined it would be. When I learned they took out the clothing customization from X/Y, I almost rage-quit. >.>

I haven't played a lot of games for the 3DS but out the ones I have played I would have to say my favorites are : Bravely Default ( looked like a final fantasy type game to me ), Legend of Zelda : Oracle of Seasons & Oracle of Ages, Shin Megami Tensei IV, Fire Emblem : Awakening, Etrian Odyssey IV, Monster Hunter 3 Ultimate, Fantasy Life, The Keep, and Dragon Quest Monsters : Joker 2. 
I've only played like 4 others but those I named are the ones that stood out to me. If I had a 3DS I would definitely buy all those that I named.

Definitely Fire Emblem: Awakening. I followed Nintendo's E3 show hilariously closely, and was so distraught to not here anything about localization of the (then exclusive to Japan) new Fire Emblem game. However, after the presentation, Reggie accidentally let slip that Awakening would be coming to the USA, and I swear I didn't sleep for days. I followed every piece of info, watched every video on the game, and overall just flipped out.

When I got the game, I was very excited and surprised to find that it did live up to the hype. It's an amazing comeback from Shadow Dragon, and hopefully will keep the series going.

Oh man, I cannot agree more on that the 3DS is a quality handheld! For me it's a tie between Pokemon Y, and Animal Crossing New Leaf.

I think this would be divided up between Bravely Default and Pokemon Alpha Sapphire for me at the moment. I really don't have that many 3DS games yet, whether e-shop download or physically owned, so I can't really offer too much input. Based on how long I've played certain ones, though, those two would be tied for top place.

Next would be Legend of Zelda: A Link Between Worlds, though. I still bounce over the game even though I sat down and beat it in one setting. Granted, I was deathly sick at the time and couldn't get out of bed, so I had nothing else to do other than sleep, buuuut... good game. XD
