Honestly I think my favorite boss battle was when you verse the dragon in twilight princess. I mean come on its a freaking dragon! That practically says that its going to be a very cool match-up, an that its going to be fun. I'll admit its kind a hard to fight though to an extent, if you haven't beaten it and are completely new to the series, but still the dragon is going to a favorite.

I really liked the Helmeroc King(Ganon's bird) boss fight from wind waker.  i always wanted to kick that fat crow's a** after he threw me out to sea }
I also like the Kalle Demos and Molgera battle mainly because of the music during these fights.
On Twilight, i loved the King Bulblin battle where you had to save Colin and fight the Bulblin King on the bridge with Epona It was so awesome and heroic. lol
I also liked the battle against Stallord because of the spinner item that you had to use

I liked that one from Windwaker that was a giant stone head with floating stone hands with eyes. You shoot the eyes in the palm of the hands with arrows. When the head falls, you put a bomb in the mouth. That was pretty fun.

My favorite is the Twilit Dragon Argorok. Even though I prefer seeing dragons as wise and noble creatures, I loved this battle.
First, the dragon is created by darkness, so it isn't a real dragon, meaning it doesn't confront my idealogy. Next, an epic sky-driven battle on a tower within the clouds (giving a stormy setting) is just awesome. Finally, double clawshots...

I have three actually. The one I just mentioned to KingKai's post (Bongo Bongo) I also enjoy fighting Gannondorf from the Twilight Princess as well as the giant spider in the Temple of Time in Twilight Princess.

Despite being easy as heck, I've always enjoyed Gohma in Ocarina of Time. Kinda nostalgic.

I was hilarious to me to see their reaction when OoT Gohma got stunned and when the rock slab fell on WW Gohma's head.

This is a most definite hard choice but I did like every boss from Twilight Princess because they were all unique and the battle themselves were pretty gratifying. However my most favorite from Twilight Princess was the last couple fights with Ganondorf because the battle was intense.

Ocarina of Time: bongo bongo. Why? Because he was an interesting boss and I personally loved the Shadow Temple.

Majora's Mask: I'm caught between Majora's Mask itself (all forms) and the twin worm boss (mostly because you were able to turn into a giant).

But all in all, if I could I would say that every boss is my favorite because all have their own style of attack and design with an epic arena type area to fight in. At the end of the day beating each one makes you feel more and more accomplished.
