I realized a difference with two things in the game, tell me if there are more.  In the original Nintendo 64 game, The Fire Temple music is different than the fire temple music in the new games.  I only have the version of it on the virtual console, the game was actually published a bit later than when I was born.  The music in the older Fire Temple offended Muslim singing or something like that?  There was some sort of foreign speaking, and it always creeped me out.  I guess of saying he coughs up blood, Nintendo changed it, so instead he pukes?  Still, it's the same sound and everything.  Another thing I think (this may be totally wrong, just a fair warning) is the rating of the game.  I don't think they had E10+ when OOT originally came out, and I think it may be E10+ for the 3DS and the virtual console.  Originally I was surprised that it wasn't rated teen, there are zombie hands, and the bottom of the well cut scene always freaks me out!  That game, along with Majoras Mask can give me the chills sometimes when I play it.  They're still both awesome games.  I'm questioning if the copy of the game on this site is this way too.  I would be a bit surprised if it was different than the original version.

I have the original game,so yes. And considering all of the crap in the shadow temple, and at the bottom of the well, and in castle town, and in so many other places. I really don't feel like editing out the blood would be necessary. I mean, look at the dead hand, that thing was scary, and I was 13 when I played that game.

If he coughs up green blood you have v1.2  other differences are that v1.2 (GNC) and 1.2 (VC) both have the gerudo symbol replaced with a symbol that look's like gomah's eye it is on Gannondorf's cape as well. 
 
 But prior to belief, v1.0, v1.1, and v1.2 were all released at the same time (N64)
