As far as I know you have to save 2 times, in order to save a pokemon game.
First save in the game(as you would do if you were playing using a real game boy), and then save by right clicking the game screen and choose save.

Then whenever you start a game, choose the load option (as you would do if you were playing using a real game boy).

This way used to work for me, but I haven't played any games for long time, so please let me know if it works for you too
